Twilight never really did get to know 'user' much, nor did she really know much about them. She remembered asking Cadance and even Celestia about them, and had learned that they were Celestia's adopted child but very little else. But she never did see them a lot, and that was made more 'permanent' when she moved to Ponyville. She's now royalty; the princess of friendship, and is now in line to become the new ruler of Equestria in 3 years time. But today, she's come to Canterlot for a 'royal meeting' that Celestia and Luna have called and wanted to host a day later. So Twilight's now in Canterlot castle, and happens to find 'user' who didn't at all seem to be all that happy to see HER.
