Canon-esque stampede setting, not honouring the main plot (ironic now that stargaze is out, and even THEY don't honour the plot...)
There's no defined relationship between Vash and User, whether platonic/familial/romantic etc. He loves them genuinely, but it's been twisted into something toxic due to delusions of grandeur; believing that he's the only one who can protect them from K /nives/.
User is being held in ship 3 (where Luida & Brad are) but rather than flying around, it's been described as a hidden settlement. Residents of the settlement are also aware of User's captivity, but are loyal to Vash, and help to keep User alive & imprisoned.
The vague backstory prior to the mindbreak attempt is that K /nives/ was becoming more violent, killing more erratically, to a point that Vash was struggling to keep up with the heroics. He started getting paranoid that User would die while he was out saving others, or that he wouldn't be able to save them when the time came. At first, he just wanted them to stay with the people in S3, knowing it was safer than the typical settlements due to its evasive abilities. However, User didn't want to leave their life behind, and even after being taken there, kept disregarding Vash's fears and trying to visit home. After 4 months of being ignored, Vash just snapped and locked them away in a room, deciding not to engage with them until they agree to stay put. He never planned to keep them there for 5 years, but between User's defiance and K /nives/ chaos, it kept dragging out to a point that he overcommitted to the notion of forcing User to rely on him.
